It's because Cygnus Garden is a waltz that puts a lot of emphasis to a solo violin, an upright base and unique woodwinds (the oboe). The style and the instrumentation are things that Nishiura (composer of the Prof. Layton games) uses quite frequently in most of his work. I can see how the waltz and the instruments used reminded him of Prof. Layton.

I know that, I've played those games myself. But my statement is still true that he only said that because he has played those games (maybe recently). I myself have heard it in many other games and find it to be somewhat common in RPG's.

One thing I dislike about people comparing new music MapleStory comes up with to certain video games is that many video games have used that style of music, not just one or two.
