Got distracted by Skyward Sword, but I finally managed to find a way to take over dens without getting attacked right away (focus on bribing heralds instead of recruiting right away). Building forward seems like a good idea though.
Good strategy for killing fleeing Templar Captains: stay hidden until you get near the tower (which I believe they will enter once you get caught), make some noise, and kill the captain as he comes running towards you (just make sure to hit him from a distance first). After that all the Templar guards will just freak out for a few seconds, so you'll be able to climb the tower and light the fire right away.
