Oh I highly doubt that it will make or break the actual game. I'm guessing that it's more likely that the rewards from playing MSA will be something along the line of "mesos" and by mesos, most likely something completely silly, like 1k mesos or possibly a free NX random item that is MSA themed.
Also keep in mind that it mentioned "Promotion" which is not likely be something that will be permanent. As for linking the accounts, I don't believe linking will be direct. It's more likely that you will get a code to use from MSA to use in GMS, like, as I mentioned previously, itcg codes or the codes that you could redeem for buying the controller. One thing that would NOT surprise me however, is the use of facebook to sign in to Maplestory. But even then most websites don't FORCE you to use Facebook as means to sign up.
