I have always liked Albel Nox from Star ocean 3. He is one of those characters that you either love to pieces or hate to hell.

Also, Magus too. Actually, nevermind, every character design from Chrono Trigger was SUPERB.

Outside SqEnix, Persona designs in SMT/Persona games are simply awesome.

In-f'ucking-deed man. She, Freya and Lezard Valeth are terrific designs. Alice/Silmeria is pretty darn cute in VP2 too.
