'Que est-ce que tu fais?' Is the proper french phrase for asking 'What are you doing?'. Simple as that. What you'd hear in any french street.

Is "que fais-tu?" like english "what is it you are doing?"? It works... but no one says it?

No. 'Que fais-tu?' Is just plain wrong. No one would use it, be it proper grammar or not.
Just as if I asked you 'Comment ça va?' or 'Ça va?' like 'How are you?' or What's up' in english. They're just phrases you'd use in every common situation.

Looking over my vocab list from class, I find "Qu'est-ce que tu veux", swap the verb and I get the same thing + abbreviation.

vous = formal/proper/plural

Spanish and Portuguese are both really beautiful languages. And well, yes, of course, Qu'est-ce que tu fais? would be a lot more appropiate if you said 'Qu'est-ce que vous faites?' but that wasn't the point.
Anyway, I love french. Just listening to a girl speaking to me in french makes me go f'ucking horny. For real.

Aren't there 3 ways to ask a question in French? Est-ce que is using a questiony word (what) and the inversion which would be Fait-tu ___? and intonation (maybe not a real one) which is sticking a question mark at the end? At least that's how I learned. Also why is this in the funhouse?

Dunno why it is in the funhouse. The thing is, yeah, there are various ways of asking questions. But you'd learn the one that is used the most, wouldn't you?
I'd probably use 'How are you?' or 'What's up?' in english rather than 'what is it you are doing?' or something along those lines.
