No, the non-elemental skills does not miraculously turn physical and vice versa because of elemental properties. Evans can't damage anything through super def, nor can Paladins damage anyhting through super m def. If the newer bosses with the physical resist trait resist non-elemental magic damage it is because it is coded or bugged to do so, not because there is no difference between physical and non-elemental.
