Two reasons really.
1)If N isn't relevant, nintendo are absolute morons. Clearly dropping him as doing something significant in another region, when the most interesting part of the plot of the first B/W was based on him.
2) Kyurem looks like he has absorbed Ns legendary on the corresponding game. Black had N catch Reshiram, and on Black 2 Kyurem has absorbed Reshiram. Vice versa for white. That shouts at me that N has something to do with the plot.
2) Err.... I think that's too much speculation. :x We know virtually nothing about Kyurem and its story really and we are given virtually nothing about it. But even going off of the "Black Kyurem absorbed Zekrom" argument, N of course would have to do something with it as he summoned Zekrom. He may have played no direct role, but regardless he played an indirect role because he whipped Zekrom out.
