I haven't played a Pirate recently, but if you use XPadder with a game pad I'm pretty sure you can hotkey a button to switch between two layouts. I have this: 
This controller has 15 buttons (19 if you include diagonals) without taking into account the analogue sticks. Should be more than enough for any class I'd think.

and it works really well. The in-game joypad settings aren't customisable (?) enough in my opinion.
