Well, the events of the Oracle games and the whole deal with Zelda II tell us that Ganon can be revived.

If it's true... Just what the pineapple? A lot gets left unexplained, like the aforementioned details like why is the how of Ganon getting the Trident of Power explained in Four Swords Adventures if he is shown using it almost solely in a completely different timeline split?
