I mean they write up what files are changed and how beforehand, then run a program that does that.
All they'd have to do to screw up the time and extend it is poor coding. :/

Oh, it sounded like you were trying to say they just start the patching process and then all go home and leave it running all night unmonitored. In that case, yeah they use programs to make it. More than likely they have all the patch files ready before it even begins (as many times they've uploaded them early) but most of what they spend during the patch down time is changing server-side things.
