What do I do with all these crystal things? I understand I need the onyx fragments to upgrade, but I have so many I don't know what to do with them.

You should get rid of the fragments but keep most of the crude and average versions for your class (Ruby=warrior, Sapphire=archer, Topaz=cleric, Obsidian=Sorceress) as that's what epic equipment need to be enhanced, and some for the other types as epic crests tend to usually need all of them to be made.
Also, save up on all diamond.
indeed, i recommend dumping all your onyx fragments into low level gear, i managed to make a +12 normal pants, the bonus is so great i still use them at level 29
