The free-roaming bosses still spawn as usual, and if you can catch them you can kill all 13/19/20 channels to your heart's content.
The instanced ones are in addition to that, and their main use is for quests.
(Unfortunately, the most quested-after bosses, Griffey and Manon, aren't instanced :-()
