Crystal is supposed to be inside Kamuna, near other purple coloured crystals, and not laying somewhere in Mushroom Shrine. However, that platform is for Neo Tokyo, that red gate should lead to Kamuna.
But then, there's the question, if Kamuna's there, if they mentioned they added Kamuna, why to throw that NPC in there? :O
