I'd also like to point out that in Hyrule Castle you can see a painting of Zelda (Tetra) and a bunch of men who look just like her pirate crew. She was probably changed back when she hit the surface because the King flooded Hyrule and it was no longer there.

-Tetra is a decendant of Zelda. It's stated in both Ocarina of Time and Wind Waker.
-Who said she forgets her past as a pirate? It's not like she started a new life, only her appearance changed. Nothing else.
I don't know about that painting you mentioned (I never looked), so I would just assume that's an easter-egg Nintendo put in for fun.
