If I were nit picking, I would have pointed out the fact that it wasn't because she was turned into Zelda that she was captured by Ganondorf, it was the fact that it was revealed that she held a piece of the Triforce.

Why would someone who isn't Zelda be holding a fragment of the Triforce of Wisdom in the first place? Are you telling me that just because a talking boat gave her the rest of the Triforce of Wisdom she suddenly "transforms" into Zelda and forgets her past as a Pirate?

I'd also like to point out that in Hyrule Castle you can see a painting of Zelda (Tetra) and a bunch of men who look just like her pirate crew. She was probably changed back when she hit the surface because the King flooded Hyrule and it was no longer there.
