A lot of your arguments for why the "You're following orders, so that's why you can't use the most effective equipment you have for this particular problem" works is due to story elements that were only brought up in Other M (ie. Samus' respect for Adam/former fellow marines)
I think the main reason everyone's complaining is that she went along with it when she really didn't have to. I mean she destroyed planets and wiped out races to fulfill her commissions from the federation, and all of a sudden she's not willing to do anything out of line due to Adam's orders, even though she hasn't even been hired?
Sure it was a good idea to give Samus a voice for once, but they could've taken a bunch of different archetypal female personalities BESIDES a submissive one. Samus didn't need a father figure, and didn't need to respect anyone. She's supposed to be cold and heartless, due to her family, friends, home and planet being destroyed when she was still just a girl, then going through brutal training to effectively become a killing machine by the Chozo.
As a game by itself it's fine. The gameplay is great for any non-metroid purist.
What Adam could've done, besides saying "I order you not to do it", is use some sort of federation tech to disable the suit temporarily. I mean considering that Samus is a bounty hunter for hire who has proven that she can annihilate entire planets, you'd think it'd make sense for the federation to have some sort of ace in case she goes rogue.
