Yeah, it is odd that Samus has all her equipment from the get-go but doesn't use it from a story perspective. Obviously it makes sense from a gameplay perspective since you can't have people starting the game with the screw attack and plasma beam. So the next logical step is that they give reasons for her to not use her equipment for the sake of making the story make more sense. Not only was the reason (dangerous, could cause casualties, weak structures, etc.) flimsy when Samus faces a life or death situation, but it didn't explain at all why she couldn't use non-aggressive things such as the Varia Suit or the Space Jump. If they were going to have upgrades unlocked in such an unusual way, they could have at least come up with a decent story-related reason other than for arbitrary game breakpoints and area restriction.

Well, you do kind of have to think outside the box with some of them. The Varia suit has no logical explanation for not being used with the exception of making the game more difficult.

Speed booster - It could theoretically make you hit a specific part of the ship or something and destroy or damage something vital or it could send off a frequency that makes the creatures more aggressive or attract them to a single point, causing an unneeded situation.

Grapple Beam - There's not much reason for this being locked with the exception that it restricted you from getting places too early.

Power Bomb - Adam states this reason. If it explodes, it could get another life form caught in its radius.

Wave Beam - If you shot through an object and someone was on the other side without you knowing, hello unnecessary casualty (even though it states in the game you can only shoot through transparent or semi-transparent objects).



Some of these things can have good reasons, some are just kind of... pointless.
