You're misunderstanding their point about the equipment usage.
Yeah, it is odd that Samus has all her equipment from the get-go but doesn't use it from a story perspective. Obviously it makes sense from a gameplay perspective since you can't have people starting the game with the screw attack and plasma beam. So the next logical step is that they give reasons for her to not use her equipment for the sake of making the story make more sense. Not only was the reason (dangerous, could cause casualties, weak structures, etc.) flimsy when Samus faces a life or death situation, but it didn't explain at all why she couldn't use non-aggressive things such as the Varia Suit or the Space Jump. If they were going to have upgrades unlocked in such an unusual way, they could have at least come up with a decent story-related reason other than for arbitrary game breakpoints and area restriction.
