1 Game is not a trilogy. She teamed with the Feds at the beginning of that game. For the most part, she was completely alone.
Finally, at this point in Other M, she is a full fledged bounty hunter. She is no longer part of the military. She does not have to follow orders. She's on her own.
A game which is still part OF the trilogy. It falls into that category of "the Metroid Prime trilogy."
Think of it this way -- You're on a ship. You run into a group with two of which are like family to you. Do you wish to put their lives at risk? No matter what you are NOW, what you have had in the past with them makes you not want to ever hurt them. Even if you're not part of the military anymore, you're GOING to follow orders simply because of the respect you have for both the commander and the member of the crew.
Besides, you don't really team up with the soldiers during the game except those instances. The rest of the time, you're completely alone, searching your own section of the ship.
@Mark : I didn't imply that you were with them the ENTIRE trilogy. I would have clearly stated that if I meant that.
