Well, the thing is... Adam asked Samus to follow his strict order for the saftey of other life forms, specifically the Humans on the ship.
I know some of it is pretty ridiculous... Other than the part of "Any objections, Adam?" I think if I were Samus, I would have gone against his order sooner, if I knew my life were in danger.
But then it comes down to the fact that it is indeed a video game and is made to have a level of difficulty. Samus being under orders was the way to make the game difficult. We can discuss many, many different ways of how things could have played how, but that's futile. The only thing to do is accept the game for what it is and if you can do that, the game is extremely amazing. It turned out way better than I thought it would after listening to the critics and listening to people tear the hell out of it for so long.
