Shikage I agree with you 100% that if a series wants to continue it should evolve over time. However things SHOULD remain canon to what is known by from series which Other M fails to do. And though I'd rather not make assumptions I think your habits may have very well standardized what you consider the norm in terms of story telling.
Adam is an ass who in NO way shows any sort of compassion to signify him as a "father figure". He was not portrayed as caring and only seemed to be nothing more then a male figure who happened to dominate Samus during her adult life and treats her less then all other solider for being a women. Their relationship rivals that of J.D. and Dr. Cox from scrubs where one only seeks a relationship that is simply not there (I'm referring to the earlier season, I'm aware of how it turned out). In fact Higgs is more of a father figure because he doesn't treat Samus like she's just a weapon or belittle her for being a women (except for his nick name for her, that's more light teasing at best).
This story was clearly written by a person trying to incorporate knowledge of other stories into one with a previous established history completely different from what he was knowledge on (a.k.a it's like Michael Bay trying to write a romance or anything that requires a plot).
Samus is (or was) a very important figure in terms of feminism. She was a bad ass who did not need anyone. Now even if her life is in danger she won't act beyond what is told of her to do, she can not think for herself (EVERY opinion she gives is from Adam's perspective), and has regressed to the point she rivals an abused housewife who justifies their husband actions by saying "she deserves it" or "he knows best".
This is a sad story and at best should left to a bad anime, not a game with an established female character who's been a symbol for a lot of girl gamers and as a personal note I HATE that she's being turned into a "Yoko" (gurren lagann) type of anime character.
