It would have been better if Samus had never had the Varia Suit or any upgrade for that matter.
But then that would destroy the difficulty of the game.
See that? That's game design, not logic. If you just hand out stuff the instant you desire it, there's no difficulty. How does that make the game fun? Logic wise, it definitely doesn't make sense... No one in any real situation would do that, but because it's a game, it's stupid to just give everything the instant it's needed.
Yeah, it would probably be better if she started out with nothing, but then that would reduce from the fact that she had just gotten done with the Super Metroid mission and obtained the abilities she did.
