Repair installation of windows, or reformat...
Either way you're reinstalling Windows, it's just a matter of whether or not you can save your data.
If you're running XP, your only hope is to disconnect that HD, and connect it to a computer that's working, and copy your files onto the working harddrive, then plug the one that won't function back into the "dead" computer, and format it.
If it's Vista/7 you can do a repair installation, and all your old data will be in Windows.Old under the C: Drive (Be wary that this will only work if you have more than 15gb free on said HDD.)
TBH: sounds to me like it's a corruption of a boot.ini file in your system32 folder, but I have no idea how messing around in Java would corrupt it.
