The scientific method does prove things, when you achieve consistency, reproductability and power of prediction based on a theory, you can prove that the theory is good and practical.
There are no absolute truths though, theories can be proven wrong later which doesn't make the scientific method false. That doesn't mean you have to recur to god to explain the things you still don't understand.
Semi-conductors were deemed useless and people couldn't explain how they worked. They would have random results on experimental tests and its properties seemed to be uncontrolable. Later, with the advancement of technology (better control of smaller concentrations of impurities) and new theories (quantum physics, etc), we can now understand semi-conductors and use them effectively.
Meaning: just because we don't understand something right now does not mean we can not arrive to an understanding later. No need to implicate god in it.
