With SP, the lowest 3 damage numbers are normal damage, the upper 3 numbers are shadow partner bonus damage.
There is no problem here.
When you maxed both Assassinate and Boomerang Step, full charge Shadow Partner damage is 250% of the 3 lowest hits. I guess the minimum full charge bonus damage is 150%:
52674 * 1.5 = 79011
40645 * 1.5 = 60966
52674 * 1.5 = 79011
