Did you open the image as a new image? If you paste it into the default canvas (via copy&paste or drag&drop), it stacks on top of the default white background layer instead of becoming the background layer. When you delete stuff from the image that way the default white background appears instead of the gray checkerboard.
Click on the white layer labeled Background (in the Layers box on the bottom right) and Delete it with the red X. Note that you can only delete the default background if there is more than one layer in the canvas.
