What I think Pokemon should do is use competitive Pokemon for optional, unlockable E4 teams. This gives casual players a chance to strategize instead of using lv100s to plow through everything, and introduce them to the deeper side of Pokemon. Competitive Trainers also get pumped for it.
Though your story doesn't sound bad at all, I believe the reason Pokemon has the plots it has is it because of its main demographic. Nintendo wants it to appeal to kids as well as adults, so they make a storyline for kids and do mechanics/competitive changes for the serious Pokemon trainers.
