I've never thought that deeply into it, but reading that does seem to make sense. I might re-play through sometime with this in mind.
People die when they are killed. "Dying" and using Phoenix Down isn't the same as dying from the plot. You can think of it as being knocked out for the time being. By your line of reasoning, every death scene in the Final Fantasy series means nothing.
