Just like Dred said, NPC your white equips for the optimum gold gains, disassemble all blue equips for the highest cube gains, then use high-level player-owned disassemblers to grind your Magic Sealed equipment, which gives you a higher chance at gold cube fragments. Manual inputs aren't super important for mana/CD purposes, but they are there. Just remember that you can change the actual input to make it something that is easier for you to remember in the heat of combat.
As far as controllers go, make sure you have good software for the controller. I'm not sure about the DS3 controller, but I use a DS4 via Bluetooth and Xpadder, which works wonders for both hotkeys and manual inputs.
