No, they're not dead, they just leave Black Heaven off screen. You can talk to Orca afterwards and she'll ask who you like better between her and Helena (and based on your choice you'll get a mount). Then there's an extra story part at the end where she and Francis go to Guwaru because she needs her power back to fight the Black Mage.
