Most definitely, yes. Most if not all of the reasons have to do with things that only apply to people who go to tournaments though. Stuff like input lag and the use of CRT's vs HD TVs a vastly large majority of non-tournament goers do not notice at all.
Every person i talked to when i went to best buy said that the pro controller was really weird and different in it's layout, since they switched the location of the C-stick with the location of A+B+X+Y, but also for other reasons like the control sticks themselves not having the "grooves" that the GC controller had which allowed for more precise control of movement. This is compared to melee though, where we had the most freedom of movement of any smash game.
Totally up to you if you want to use the gamepad. It will probably take a lot of time to get used to, which is why most people would rather just use what they have played the most with which is by far the gamecube controller.
