Zakum (regular, at least) does indeed drop cubes. I picked one up from him on my second Zak run after RED. Haven't gotten any others from him since, with very regularly being on x4 drop, and once x8. I've run Krexel almost every day since as well with none from him, but he doesn't even drop fragments, so yeah.
Regardless, it seems like right now, the best way to get cubes to drop are from the new mysterious herb/mine things. At the moment, crafting just isn't viable at all. So far I've only gotta one Cubic Chaos Blade, and I've almost never seen any in the FM for sale.
