Off the top of my head:
- Raikou, the first legendary I absolutely adored. Even though the Gen II sprite looked funky, I still loved it.
- Staraptor, the first (and probably only, I have yet to play X/Y and haven't played with Fletchling/Talonflame yet) bird Pokemon that didn't disappoint me. Learning Close Combat right after evolving raised it above every other common bird, as well as its sweet design.
- Greninja, simply because of how amazing it's been in simulator play. I've grown to love its design, though.
- Blastoise, probably because I started with Pokemon Blue (Mega-Blastoise looks stupid though).
- Lugia, because of Pokemon Silver. I love the design, and Multiscale brought it a new level of usability and awesomeness in simulator play.
