If you input the freebie code, you can still get the digital gift you missed.
All you do is add name_gift.html to the end of the url (so if you missed Xerneas it'd be xerneas_gift.html), or at least this worked for me on Chrome when I couldn't enter the code for Skiddo in because I used the freebie code.
