3DS version gets stages from portable games, and Wii-u version gets stages from home-console games.
Hence the Spirit Tracks stage on the 3DS version.
I only saw the ND, and I only heard a mention of a focus on portable levels, not that it was because they were showing the 3DS version and that the 3DS version will be the one with the focus on portable game levels.
Honestly, I don't like that at all. Unless part of the "unlockables" is the other version's levels, it's not going to be entertaining to have all the levels split between two games. "Oh hey, guys, let's all play...oh wait, we can't, it's the other game's." Especially since you don't need 4 Wii Us to play it with 4 players, but you'll need 4 3DSes.
