As for storyline, it can be as easy as "We rebuilt it, and aliens are gone... But something is suspicious".
Then add the time machine to check out the future.
BAM. DESTRYED FUTURE NLC. And since aliens were here in the present before, Nebulites make sense to drop and all.
I'd say they should rather make it so that it was all an illusion, and NLC never actually got destroyed.
They should add a quest to be able to go back to the "real" dimension of Masteria (e.g.: one that requires killing a boss that manipulates dimensions). They could say something on the lines of "travelers were sent to another illusional dimension while trying to reach NLC". Naricain could've been the bad guy behind all this. It'd get well along with the mystery of Masteria. Afterall, Icebyrd Slimm has told us about a lot of weird stuff like that which happened in the past to that continent..
I just wouldn't want destroyed NLC to be real. Even making it as a future dimension would mean that NLC gets destroyed in the future. That's just sad and makes any effort made for current NLC useless.
The rebuilding idea would work, but it still wouldn't explain how comes that some areas, which disappeared completely after the earthquake, would become available again (I'm talking in the case that they bring back all the old maps, including the Phantom Forest Maze and Valley of Heroes JQ).
The illusional dimension seems the only way to go, if they still want to recover the whole beautiful old Masteria.
Only after doing that, they should - in my opinion - try to expand it. Expanding the "disaster" they've released with the last update without fixing it, just means "R.I.P. Masteria" to me, unless they prove to be able to make content at least SIMILARLY good to that which Prose made. In that case, I'd still be sad about how they destroyed Masteria, but I'd somehow try to accept it by looking at the good sides of it.
Good sides which, at the present time, I cannot see at all.
