Nintendo straight up said in an iwata asks (Or it might have been an interview, I think it was an Iwata asks though) that they do make significant tweaks to the emulator individually per game. They're anal about getting 100% accurate emulation that works with the new features over making speedy 80~95% copies that just about work.
