Do these counts account for tradeable items and storage? And for clarifications sake, flaming that gives it additional options in the first place do not add to a scissor count? Or ONLY after you attempt a reset?

It counts when you use the scissors, and no, using a flame at all will give an item a scissor count. If you ever use a flame, the item becomes untradeable after you equip it, so there's no tradeable items with scissor counts. You can trade it as much as you want, as long as it was a tradeable item in the first place, before you equip it.
