According to JoeTang, Mr. DPS Wiz, Shinsoku Musou is detrimental in any and every situation. But for getting Hayato in and out of a situation as quickly as possible, Sanrenzan is most definitely better than Shinsoku Musou, because with Shinsoku Musou, you're stuck there for the full duration of the skill cast, while you have two slashes that you can forego and run the hell away when you're using Sanrenzan.

There's also the issue of ranged attacking. Sanrenzan has a much longer reach than Shinsoku Musou, but it moves you forward as you attack. However, it will stop you from moving if you get too close to the boss, preventing you from receiving touch damage. This is something to watch out for if you're against a mobile boss that can charge at you (like Magnus).
