The interesting thing is, I'm able to patch just fine on the VMWare install I have. I've just been patching there and then copying the files, but I'm rather curious about what could be causing the corruption.
There are plenty of things you can do to check the diagnosis:
1. Did you run "nxpatcher version base.wz"?
2. Copy the base.wz over from your VMWare and open both in a hex editor to look for anything wrong or missing. Or, if you don't have the tools, just upload and send to me.
