Actually, he's ambidextrous in Skyward Sword as well. He wields his bow left-handed (at least, compared to how I was taught how to use a bow). He holds it in the right hand and pulls back with the left. When I was taught how to use a bow (I'm right handed), I was taught to hold it in my left hand and pull back with my right. Ocarina of Time Link uses holds the bow in his right and and pulls back with his left, and he's left-handed.

Also, in an official word by Miyamoto, "Link is ambidextrous, but just prefers to wield his sword in his left hand."
