If we think of the games as a series of stories (or "legends") passed down from generation to generation, then it makes sense for there to be numerous similarities. Bits and pieces change over time, but the core of the story remains the same.

The Legend of Zelda games are each completely different stories, but with the same basic story. Like, for instance, Ocarina of Time happens 100+ years before Wind Waker (as stated in the game's actual story line), but both revolve around Link saving the world/land/ocean/whatever and defeating Ganondorf. Even some Zelda games involve other baddies, like Vaati.
