I'd have to go with either old stuff (The Ventures, INXS), japan bands (The Gazette, Gackt) or real weird stuff (Kaizers Orchestra).

the GazettE can be considered underground, since Visual Kei is still in that phase. It's still debatable though, because VK's gotten quite a rise as of recently. Sid has been gaining a lot of popularity because of the FMA: Brotherhood OPs & EDs. Uhm, I guess probably all of my Visual Kei bands I enjoy:

-Acid Black Cherry
-Janne Da Arc
-Sid
-SCREW
-the GazettE
-Alice Nine

Other underground things I listen to would be most of my metal, but I haven't listened to Metal as much recently. :/

PS: Forgot to mention that the GazettE and Sid are pretty mainstream, when it comes to Visual Kei, lol . . . OH, AND HOW CAN I FORGET ALICE NINE? MY F`UCKING GOD. *added to list*

^Are any of those bands of the rougher variety of Jrock? I grabbed the Gazette not long ago, alot of their stuff is pretty...soft. Confused

Probably Blind Guardian and similar bands lol, you know, the metal with a fantasy world backdrop. A fair few of Blind Guardians songs were inspired by Lord of the Rings and while they are of German origin (I think) their English is flawless. They also applied to do backing music for the Lord of the Rings movies, but were unfortunately rejected. ;(

GazettE is more rough than most, they actually do metal, but they kinda switch off and on at times too. Not all of their songs are Metal-ish. Look into ScReW, they're slightly more Metal than GazettE. But if you want serious metal, look into Dir en Grey.

Their style is pretty odd though. <_<; Stay away from the band SuG unless you like ... Pop, I mean.. I don't even.. it's hard to explain. Sid does a lot of jazz & synthpop stuff too, and unless you like that, also stay away from them. I'm pretty flexible, so I love Sid to death, but I can't listen to SuG at all =_=;;;

I would say doujin music falls under pretty "underground". We've got a big Touhou music thread, so it wouldn't be necessary to post those. There's a lot of OONTZ OONTZ music that's original as well as Vocaloid, but for now, I'll post a few unique ones. First ones I'll post for now is love solfege' and Kishidan Kyoudan (I dunno if they're using the "Akeboshi Rockets" part yet, but Ichigo is their vocalist at this point) original stuff.

Now for a bit of other stuff.

Allow me to introduce you to Boris. Boris's stuff is experimental rock, and most of the time, it sounds like stuff for stoners- which it probably is. I guess Boris is most distinguished for drone metal.

Here's Swinging Popsicle, a pretty nice Japanese indie band. They did the soundtrack for Sumaga and Sumaga Special at the request of Nitro+, who had a few fans of them in their office, I believe. They're a favorite of mine.

I actually have most of Blind Guardian's albums in my music library, believe it or not. But I haven't listened to them in forever. the GazettE isn't exactly OMGtier on my list yet, but they're probably my 2nd or 3rd favorite Visual Kei band. I've been into Acid Black Cherry recently, you should look into them too.
