Alright, so far, I have 5 different "Today's Mission" in my Complete section. Are these all it, or are there any more?
The Agent Badge one,
Help Agent E,
Speed Quiz,
Watermelon Field,
and the "I should clear the mission that is given to me each day" one.

Anyways, last random question: Does the Quest Specialist counter in your Completed quest window update itself with the completion of quests? (Can't really find out for myself since the quests I have left have far too high of a difficulty for me to complete.)

It updates with the completion of sub-quests. And event quests do not count.
