Shaymin, Giratina, Black/White Kyurem, all have multiple forms that are significantly different in size, with the larger one having the higher att or Sp. Att.
The rest of the pokemon don't have significant changes in size (Heck, even giratina is pushing *significant*)
Maybe you have an argument for darmitian in that he switches his high att for high SP.Att, in his smaller form, but thats about it.

Mewtwo is a clone of Mew. It makes sense that as Mewtwo "awakens" and becomes more powerful, it becomes more like the original pokemon that created it. Mewtwo is transitioning from a man-made pokemon into it's own species, and therefore looks more like a pokemon and less like a human.

I just find getting smaller when you get stronger an illogical concept, because like @Lozmaster pointed out; it almost never applies to pokemon...

Mewtwo is a special attack oriented pokémon, why should size play into his power? Size and physical strength might have something to do with eachother but surely we can agree that size has nothing to do with psychic strength/mental powers.
Not to mention it has happened before in pokémon that the stronger pokémon in the evolutionary line was smaller.
Gloom->bellossom for example.
Or haunter->gengar.

It has everything to do with Mewtwo becoming a "real" pokemon. It wasn't a true pokemon because it was manufactured and thus had limitations due to how it was created, by "awakening" and bypassing those limitations it becomes what is basically a real pokemon. Like in Jurassic Park where the dinosaurs are manufactured by scientists, and are therefore not meant to exist. They are unable to breed but they find a way, because life finds a way. the same applies here.
Mewtwo becomes smaller because it becomes more like Mew. Saying that something can't become smaller and more powerful is denying the existence of already small but powerful pokemon like Mew, Celebi ect.
saying "it almost never applies to pokemon." is silly. we didn't have fusion until the last gen, then comes along White and Black Kyurem.
And like with the case of Buu, there are lots of examples of things becoming more powerful and decreasing in size in tons of media, especially in Japan. in anime, games, JRPG's especially.
There is always a base form (Mew), an imperfect and monstrous form (Mewtwo) and then a perfect form (Awakened Mewtwo) it's just how these things work.
I mean hell, if we are using DBZ references, there was also Freiza and Cell, who did the EXACT same thing.

There is nothing illogical about body size becoming smaller and still becoming stronger.
If it was something like conkeldurr evolving and then becoming timburr then i'd agree that it's pineappleing illogical. But not when it's something that relies on psychic powers.
In nature, size often has a lot to do with physical prowess, but it rarely has something to do with mental aptitude.
Thus why most dinosaurs, even the largest ones were barely smarter than a dumb rodent.

''Smaller'' can mean more potent depending on what is being condensed. ''Energies'' are usually far more powerful when condensed. If you've ever seen characters in cartoons and crap that have some sort of energy-charge attack they usually show the charge getting smaller as time passes. This makes it more powerful. Works in real life too of course. I think Buu is also based off this logic.
Like said already, Mewtwo is a special (energy) based Pokemon. Doesn't even really matter though since it's a game, and a game about magic critters with powers so...
You have crap that can transform into anything, so why not just get smaller?
