I remember it specifically because the RGT Robots or whatever they called were supposed to be really good EXP for marksmen who didn't die from it

Of course it's entirely possible that I'm remembering it wrong but I don't think that's likely

That wasn't Neo Tokyo, though. It was an "exclusive" Neo City expansion Nexon gave to us, which eventually disappeared with Ascension and Nexon ended up abandoning it. It paled in comparison to the real NT.

The RGT was originally part of a neo tokyo part II sign up expedition to fight a different boss assuming you took a different path from the aufheben path(i think it was considered the bad path if you didnt get aufheben). You should have someone with range hit a chandelier off to take off chunks of damage. When you passed, you would go to the next area with high damaging obstacles to get to a gigantic tank used mostly for experience.
The ship as originally part of a neo tokyo part II sign up expedition fighting sort of a dunas II, which was a lot like a continuation of your fight with dunas. The ship would shield the dunas until you killed the ship.
The one you saw was that RGT and dunas ship ripped out of those two expeditions and put into a neo city expansion for GMS as free spawning bosses.
